This doesn't address most of your question because I'm not geeky enough (I am a geek just not in this respect) to make my own scripts for SuperDuper.
Anyway, this article may help your File Vault problem. Mac OS X 10.4: FileVault - "There isn't enough space on your hard disk..." alert Good luck. SuperDuper is a great product.
