I regularly back-up my FileVault user directory without logging out.
In the SD! Source pop-up menu the FileVault user directory will show-up as its own distinct volume. This will only back-up the items in the FileVault Home folder and not the entire disk. I do use a non-FileVault account for performing a full disk clone.
