updating Macintosh HD

The user guide mentions this briefly, but what is the recommended strategy for keeping your Macintosh HD updated, while normally booting from a safety clone partition? I figure if something happens and I need to boot from the HD, I'd like it to be reasonably updated with system updates and apps (also to save space on the clone). The guide mentions keeping apps installed in a folder, I will start doing that. Do you boot into the HD, and apply system updates and install apps periodically, then smart update the clone?
