There's a whole section in the manual that deals with exactly this issue -- in general, you install on the Sandbox and make sure things are OK. Once you've determined that the application "deserves" to be promoted to the base drive, you can drag-and-drop it (for simple, drag-and-drop installs) or boot back to the base drive and install there. I typically keep a folder on my desktop of "pending installs". Once I'm confident that things are working well (which could be a few hours to a few days), I boot back, install, and use Smart Update to update the Safety Clone. It only takes a few moments to do.
