Hi, Danix. I haven't tried an encrypted drive, but if the drive's handling the details, I don't know why it wouldn't work.
As far as partitioning goes, that sounds reasonable to me. Note, though: it's always nice to have physical redundancy (different drive) as well, so you have some protection against the backup drive failing.
