Superduper & maintenance scripts

hi
I am running every week MainMenu( an application which cleans the script dayly or weekly)
so when I started today to clean it(after the first time I make my Bootable disck ,and after I added some smart updates)

the application MainMenu was trying to connect to the bootabe drive as well to clean it there too. I denied the operation caz I dont know what o do.

So should I clean the scripts from my bootable harddrve as well,please?

There should be no need to, since when you update the backup it'll reflect the new state of the source.
