Apps in System/Applications not displaying in Applications folder

Hi,

I was successfully able to clone the HD from my iMacPro running macOS 11.4 using SuperDuper 3.5-beta3 onto a backup HD.

However when going through the backup HD directory, I noticed that the apps found in the System/Applications folder are not showing up in the Applications folder.

I know that on my iMacPro's HD these apps actually "live" in the System/Applications folder and are somehow being linked to the Applications folder. Does this linking not happen unless I boot from the backup HD? Or should these apps also be appearing in the Applications folder of the backup HD?
