You mean, will the files copy from the destination to the source? No. They'll be removed from the destination so it once again resembles the source. We won't "restore files" unless you copy in the opposite direction.
If you want to only copy new files, you'd use "Copy Newer". Note, though, that this will not guarantee a bootable result.
