Update
I rebooted using the osx DVD holding down the "C" key this time.
Repair disk and repair permissions worked in the normal time. Which is a long time. the repair permissions task was taking a really long time. my machine takes about 26-30 minutes. when i first tried it after the restore it was hanging for a long time. over 20 minutes on just reading permissions. Dave, even though we were doubling up on the emails, I wanted to post on here just in case someone else had a similar issue.
