You know, I have no specific opinion on these things. I tend to do this stuff "reactively", and rarely repair permissions, clear caches, etc. Instead, I do these things when a symptom indicates that it needs to be done.

(This is why I'm always telling people they repair permissions too often.)

I'm sure the various tools all do their thing well enough; I've had some experience with Onyx and Cocktail and both are perfectly reasonable solutions.
