SuperDuper, iCloud Drive, and macOS Sierra
When iCloud Drive is turned on in Sierra, the user's Documents and Desktop folders are moved from "~/" to "~/Library/Mobile Documents/" which means that SuperDuper will back up the files normally.

FYI. I have a Drobo 5D. I have Time Machine backing up to a sparse bundle on the Drobo. When I'm booted to the recovery partition, the Drobo is not seen if I try to recover from Time Machine backup....

That's kind of what I thought. But you'd still have to enable the root user and manually log in to set up SD. But then you could log out, disable the root user, and everything would still work.
