Not quite sure what to suggest here. Perhaps an erase then copy to clear the drive just to see if it makes a difference (it shouldn't)...

Try updating the backup with Smart Update,...

Try updating the backup with Smart Update, renaming it to the same name as the source drive, then starting up from it.
