Unhappy Side-by-Side Partitions - Both Don't Boot

I have split my HD into 80 and 32 gig partitions and "successfully" used SuperDuper to do a full backup from the 80 to the 32 gig for backup purposes. I only have 19 gigs of data but the second partition won't boot. (It starts with the Apple and a spinning wheel but just hangs forever.) Do I have to do something to the second partition after-the-fact to make it bootable? Both partitions have the same formatting.
