Hi,
Can SuperDuper run even if I am not logged into the machine? I have looked a little bit for the answer but not as much as I would like to. So apologies for my laziness.

It cannot (as documented in the Scheduling section of the User's Guide). Sorry, Sumit!

So here is how I am going to run SD while I am not logged on.
1. Make an account with parental controls specifically for running SD. So SD is activated in the limited finder.
2. Use System Preferences to do three things:
i. Set a shut down time at 2:50 am everyday, say.
ii. Set a start up time at 3:00 am everyday, say.
iii. Set automatic login on startup into the backup account just created in step 1.
3. Schedule SD to run from the backup account at 3:03 am everyday.
4. When I show up at the computer in the morning, I simply use fast-user switching to log into my regular account.
It is crude and puts the machine through a shut down and restart cycle for no other reason.... but hey it works.
Am I creating some other vulnerability that I should be alarmed about.
